Just the pre-phase?

You have to wait until the whole encode is finished. It will take some time.. maybe 1,2 or 3 hours if you're using my settings, depending on the length of your movie and the specs of your computer.

I'm getting the problem in "Current Known Issues #2" and K-lite codec pack is crap compared to CCCP, which is the main (if not ONLY codec pack needed EVAR).  If I install K-lite, it conflicts with my CCCP.  Therefore, either way I'm screwed.  Opinion?

I think the point is that you may just have conflicting codecs. You can try cleaning all the codecs from your system and install your preferred codec pack. I just suggested k-lite codec pack since that's what the author states on his site. Like I said in my original guide, I didn't install it either.
I cleaned up all the codecs in my PC, re-installed CCCP, and running E360 now.  It seems to be working now, I'll test it on a few videos.  Thanks a lot EyeBaller.

it took my zune software 3 hours to convert a 3 and half minute mp4 video... but my mp4 converter only took my like 9 minutes with it.... so i want to avoid the zune software at all costs

I can't help you anymore. The original guide should work for everyone. You have computer problems. Good luck getting anything to work.

You might have an encoder problem. You installed everything right? Windows media encoder etc.. Clean install of codec pack?

This is gay.  I made my guide way before this one and eyeballer knew this.  Then he makes his own and makes it a sticky.  Just because I didn't use Encode 360 because it is COMPLETLY BETA and UNSTABLE.  It did not work for me and it does not work for many other people.  If encode 360 doesn't work for you use the guide in my sig.

I didn't say anything about your guide, I know you made yours first, and you did a good job. The advantage of my guide is that the quality is consistently better, and there's an automation process you can set up for non-dvd conversions. People can choose which guide they prefer.
